It seems likely, that they (the Dwemer) made yet another appearance in TES IV: Oblivion. 
When Dar-ma (the Argonian girl) is kid-napped and taken to Hackdirt, we come to discover that she is to be used as a sacrifice to the "Deep Ones." It is said by the occupants of Hackdirt that, "The Deep Ones" gave them prosperity and success untill some unknown catastrophy destroyed much of the village. To bring them (The Deep Ones) back the villagers had to present a sacrifice (Dar-ma).

It may also be note worthy that the villagers of Hackdirt became reclusive, much in the way the Dwemer where reclusive.⏎
