It seems likely, that they (the Dwemer) made yet another appearance in TES IV: Oblivion. 
When Dar-ma (the Argonian girl) is kid-napped and taken to Hackdirt, we come to discover that she is to be used as a sacrifice to the "Deep Ones." It is said by the occupants of Hackdirt that, "The Deep Ones" gave them prosperity and success untill some unknown catastrophy destroyed much of the village. To bring them (The Deep Ones) back the villagers had to present a sacrifice (Dar-ma).

It may also be note-worthy that the villagers of Hackdirt became reclusive, much in the way the Dwemer were reclusive.

However, given the similarities between the village of Hackdirt and the village of [[The Shadow over Innsmouth|Innsmouth]] in the works of [[H.P. Lovecraft]], this may refer to an entirely different kind of [[Deep One]] altogether. This also raises questions about the Dwemer because they were said to have given "the bible of the deep ones" to the villagers of Hackdirt and selected the "chosen few" to perform the sacrifice of Dar-Ma and live underground while some of the villagers still lived on the surface of Hackdirt.
